Linux with its own Hard drive, OK?

In the back of my mind I have wanted to use a dedicated drive to Linux and another drive for Windows/widows.
I say in the back of my mind because the system will be my future system, to be built this fall.
Does anyone see anything wrong with this line of thinking?

I installed linux on a seperate hd and the reason is i was afraid I would bone my windows install. I booted Linux from a floppy untill a could back up my windows drive and read up on repairing the MBR in the likely event I boned the install of the boot loader .
